I am used to redhat but this time around I bought mandrake 9.1 and tried it. At the end of installation it did ask if I wanted to install grub or lilo, and even on my selecting grub it went on and installed lilo. Secondly it didnt ask if I wanted to install the boot loader on mbr or boot partition and went on and installed it on the mbr, which latter I had to remove becuase something went wrong will lilo as it usually does.
Anyway I just want to ask if one wants to install the bootloader on boot partition rather than mbr than what should be done.

Did you do an expert install? I think that with that comes the option of where to install it. And it shouldn't have installed lilo if you selected grub - that's quite odd. If the install is done, and you made a boot floppy that works, you can boot up with it, and at that point install grub and configure it to your likings.
