Several Mate problems.

I'm running sabayon 11 with mate and dual monitors with different resolutions.

I wish to remove the default mate desktop icons (computer, home, trash). I searched google on how to do this and installed mate-conf-editor. I followed the instructions and unchecked the respective keys in /apps/caja/desktop. Yet the icons still won't go away. The last time I installed sabayon this worked.

Problem number 2: How can I change the default file manager from caja to pcmanfm. So that when a drive is automounted it is opened with pcmanfm rather than caja. I also set this value in mateconf-editor.

Problem number 3: I set my theme to equinox evolution dawn and my desktop icons are visible and the text is easily read (white). However, after a reboot, the icon's text turns black and stays black until I change the them to something else and then back to Evolution Dawn.

I tried running mateconf-editor as superuser and non superuser. I had to set the options for each user. SU and non SU.

Can anyone offer any help or insight?

What version of MATE? 1.0? 1.2? 1.4? 1.6?

mate-conf is not longer part of MATE in 1.6 so if you are using MATE 1.6 you need to use dconf-editor to change gsettings. If you have a mixture of MATE 1.4 and MATE 1.6 on your system you will need to choose one or the other because I am seeing a few people have issues not disimilar to yours simply because they still have MATE 1.4 in ther MATE 1.6 system.

Once this is sorted let us know what still needs working on.

I was able to successfully remove those icons with dconf org/mate/caja/desktop, thank you!

I can't find the path for changing the default filemanager.

in dconf-editor org > mate > desktop > session > required-components. Then change it at file manager to what you want to use.

I already did that. When I plug in a usb drive it opens with caja.

If you are not going to use caja the obvious thing to do is remove it.

System > Control Centre > Prefered Applications > System > File Manager. Choose whatever you want to use.
