Changing MAC address shouldn't cause any troubles unless 1) your network card or its driver is broken and somehow missbehaves when the MAC address is changed, or 2) your wireless access point have some sort of MAC address filtering enabled which denies access to all but a select few MAC addresses.

MAC addresses are used only for the first hop on the network so, no, it won't be included in the IP packets. For more information, see
this section of the walkthrough. In short, this feature is only relevant if you don't want the owner of some public network you connect through to be able to know when you get back to it.
