Tar file copy error

Hi,
I am having problem when I copy tar file which consists of compressed pdf files from windows to linux server. Actually, windows is mounted on linux and program used to copy file is a java program. The problem is that contents of tar files changes in the copied tar file(pdf file name changes) sometimes when i copy multiple tar files at same time.
When i check the content of tar file of mounted window using 'tar -tvf tarfile.tar' from linux, contents of tar file also looks different than actual contents when copied tar file is not correct.

Does anybody have any idea why it is happening.
sorry for my poor english.

It's hard to understand what the problem exactly is, and what does it has to do with Gentoo.

Can you post a sample of what you see when you try tar tvf in linux and another sample (same files please) that shows us how do you see them in Windows?

Is that java program a simple file copier or does it process the files in some way? Can you try to copy then using any standard tool (cp, wget, rsync...)?
