FC6-X86_64, Firefox-1.5.0.9-3.fc6.i386
The reason I'm using Firefox-i386, so I can run Flashplayer-9.0 .
Every time I make a new Folder in Bookmarks , I can verfie that the Folder was made, by looking back in Bookmarks, but when I shutdown Firefox and open again the new folder I made is gone.
I even saved my Bookmarks to Desktop and deleted .Mozilla and let firefox generate a new .Mozilla and then moved my Bookmarks back into .Mozilla/Firefox/ and I get the same results.
What is going on??

Were you running firefox when you tried that? I think firefox might overwrite your copied file when it gets closed.
Also check the owner and the permissions of the directories and the bookmarks file.
I open Bookmarks, then I shutdown Firefox leaving Bookmarks open, made new Folder, verified that
Folder was made in Bookmarks and then i closed Bookmarks .
I open Firefox and checked and Folder I made was not there.
I also tryed the same thing on my 32 bit FC6 Laptop in Firefox (Same version as on X86_64 box)and got the same results.
My Bookmarks are the same file (on PC -x86_64 and Laptop i386) that I have used in past versions of FC and Firefox.
I had a similar issue about a month ago when I restored bookmarks from an older backup. When I then under user went to organise bookmarks it showd up as correct but whenever I shut down Firefox and restarted all changes were gone.
I found that the permissions on the bookmarks.xml file were all set to Root for Owner and Group. Under .mozilla/firefox/default/bookmarks.xml I changed permissions on this file to the actual user and then it was able to write my changes when organising bookmarks.
It gave no warnings or anything that it wasn't saved when exiting Firefox.
What I found out was, the "Bookmarks file" that I was moving from Fedora 1 and upto Fedora 6 and to newer versions of Firefox Was the problem.
I had to take that file out of .Mozilla and put it into /home/user and go back into the Latest version of Firefox/Bookmarks/ManageBookmarks/File/import/file and select the old Bookmarks from
/home/user/Bookmarks.html, and that fixed the problem.
Now!! , The biggest problem is I have to go back to all those people that I have Installed Linux onto their boxes and fix this same problem.
