Dependancies Troubles After Updates

I recently reinstalled FC3 on my laptop and decided to go with a fairly small installation. Now that I have everything setup and updated through Up2date, I decided to install something from the installation DVD. The only problem now is that the package tool complains that certain requirements are not met because the packages were updated. You would think that the package tool would know that the updated packages are newer (and therefore should fulfill the requirements) but apparently that is not the case. So, without reinstalling FC3 again and trying to predict every last thing I might need to use in the future, is there any good way to install the package? I thought about using rpm with --nodeps but that doesn't seem like a good idea either - there are some other packages that probably SHOULD be installed but I just wish it would recognize the ones that are already installed.

You should really use yum, rather than installing from the disc. Packages get updated throughout the life of an FC version, so rpm'ing off the discs or using Add/Remove packages quickly become unreliable.
