If you're not experienced with FreeBSD use the default file system. But don't trust the installer on partition sizing or you will paint yourself into a corner and have to reinstall.
@joszy: sysinstall will automatically select FFS for you (if you select "auto" partitioning and labeling). It's really not necessary to prepare the disk partitions in advance. Review the relevant Handbook sections, as mentioned.
